NSA, CIA and occasionally FBI helicopters are unmarked because they are considered civilian vehicles; they remain unmarked as a courtesy to military forces, who of course mark their vehicles with the stars and bars. As these copters are non-military, there is no regulations stating they must be marked, and as many non-military entities in the US Government routinely lend their vehicles out to one another it would be logical to leave them unmarked.
